You can have up to 6 of them and they will turn on from 1 - 6 with about a .1 sec delay from one to the other. To enable them you need to "enable" the output under the ports and pins and you also need to set the active low state.

Go with what works :)
 
The steps per unit is not that big of a deal... you need to know the RPM and multiply that by the ppr. this will give you the frequency that you need to set. I would set the ppu to 1000 and move the Vel to the number that gets the max speed and call it good.

Mach3 as you know is used to run the machine not to make code like a Cam program. So I think that you are asking if we can make mach3 run the mill by just hooking up a few wires... Well it is not that simple :( I have looked at a light machines box and I can tell you that they will not tell you the pinout for the controller :o

So I think the best thing that you can do at this time is to look into getting small 3 axis board and change out the driver ( they are not that great in the first place)

Run that file for about 10 reps and tell me if it is out of position?  I think that you are going to find that the Y axis is moving its position (Electrical noise) OR that you have backlash in your screws...
To see what is going on please put a pen in the spindle and draw the path.
