USING INPUTS WITH WARP9 SMOOTH STEPPER

I need to add more inputs for limit switches. Mach 3, warp9 ss, windows xp, LAPTOP. I used the warp9 pinout addresses (port 3, pin 1-3, etc) in port and pins but I do not get any signal on the diagnostics page when operating the limit switch. Does mach 3 recognize port 3 or am I supposed to check something somewhere in mach 3 so it does.?  Whats the difference between single ended and differential inputs?

Mach will recognise Port3 no problem, possibly there is a setting in the plugin to configure pins 1-9 as inputs rather than outputs?
