I'm gonna make a wild guess that you've got the step signal on active-high when the drive is active-low or vice-versa.

But when I have to put the active low option on my setup? Because I still hear some noise on my stepper?

If you drivers are active-low you drive in active-high, the pulse spacings may be off because the pulsing engine only thought the low-to-high transition was the critical point.  The high-to-low- transition's timing may not be well controlled.  Honestly it's unlikely to be the problem but it's something to check.
