Just a shot in the dark here but this almost sounds like a bad motor wire connection.  Might be worth looking at all your solder joints?

Both X and Y have the same problems, but I'll check all connections.

This probably the most accurate fault description up to date:

All accesses don't work properly at low speed, all of them.
At high speed steppers working fine, the slower the speed the worth problem. All moves - jogging, G00, and all cutting moves go messy at low speed.

I disconnected steppers from shafts, so it can't be mechanical.
