Y to A Axis Substitution Not being handled properly

The attached images show a simple rectangle drawn using MCamV9 (DSC00451).  When posted as a simple pocket .nc file is shows and acts properly in Mach3 (DSC00449).  However when I use axis substitution (A for Y) the pocket is swapped 180 degrees around the X-axis (DSC00450).  Previously the axis substitution function worked perfectly.  Older files what previously worked are now acting in a similar manner. 

Currently I am running Mach3 on a Dell Optiplex 755 w/WinXP.  While an upgrade is in the works at the moment I have to make it work as it stands.  MCamV9 is on a Win7Pro older Dell Alienware machine. 

Any thoughts would be appreciated.
