Limit switch/ refereencing question

Hi guys

Im experienced some issue with my CNC,
thats a 3 axis machine controlled by a Gecko G540 and Mach4 (using Darwin plugin).

Im experienced 2 issues:
1. My axis wont automatically stops when i press the limit switches while moving or jogging.
Each limit configured to trigger the ++ limit, -- limit and Home (confirmed by the diagnostics tab wiring is OK)
Also- if i press the limit switch while machine is IDLE and then try to jog- then i get the message of "Limit switch tripped".

second issue is "Ref all home" wont move any of the axis, and instently gets the message saying "referencing is complete"

I read the manual and couldn't find anything explaining this issue
what should i configure in order to resolve the issues and make things work work properly?
