Would need a bit more info but basically sounds like you need bigger motors or gear them to give more torque. Or it could be that your axis is binding and causing the motors to stall.

Motor tuning controls the rapid speed(velocity) and also you need the correct steps per unit set there and also the Acceleration may cause problems if too high.

Not really as I dont have a clue about the machine.
What make stepper drives?
What supply voltage?
What stepping are the drives set to?
What pitch are ballscrews?
Any gearing between motor and ballscrews?

A pic of the machine would also be good as it could be anything from a micro mill to a 10 tonne giant.

sorry i bought the machine from ebay ,this is  the link     http://cgi.ebay.co.uk/17-x-15-3D-cnc-router-engraving-machines-/160481522086?pt=UK_BOI_Building_Materials_Supplies_Carpentry_Woodwork_ET&hash=item255d71b1a6     ...... Linear bearings, can be adjusted to ensure the elimination of the gap,
  precision fit,

high-precision linear Round rails, diameter 0.8-inch,

The use of high-precision new ball screw,

there is no rebound in return;  diameter 16 mm; pitch 10 mm;

Aluminum alloy T-slot table,  Can help you cut and fixed,
Manufacture than wood table has a huge advantage,

Ok I have a better idea of the machine now but still need a few answers.

Are you using metric or imperial as default units?
Do you know what the microstepping of the drives are set to?
Is there any gearing between the motors and the ballscrews or are they 1:1

Found out a little that may help Hood. Seems there's a couple of versions of the tb6560 driver but anyway the plain vanilla one which I think this is has full, 1/2, 1/4 and 1/16th microstepping.
From the piccys on ebay I'm pretty sure the steppers are direct drive. (helical couplers mind - oops)
Certainly I'm thinking this makes kocher's 2000 steps per unlikely.
