Virtual limits verses physical absolute position

Probably a stupid question, but if you don't ask.....
Stepper router, x, y and z.   No mechanical feedback on position.

I'm setting x,y,z Zero's each time i do a part, based on how I position the part on the table.  I'm wondering if Mach3 has two corridinate systems it keeps track of.  By that I mean one set that I zero based on the part, a second based on what the machine tracks from the home positions.

It has both machine co-ordinates and workpiece co-ordinates , You can Zero out the part that you start to work on to keep those co-ordinates and you have the machine co-ordinates , But without limit switches to zero all of them out I am not sure how and if you can put in soft limits so you can co-ordinate your workpiece..Hope this helped more than confuse you ,,
   The videos that are  on this site are great to help explain all of these issues..I keep watching until it finally clicks in ..
