A little help with homing and soft limits

I recently upgraded to latest stable version of mach 3 from 1.9.? anyway I have a 3 axis homebuilt router and Im having issues with soft limits and homing now. I dont have switches so I would start mach jog to end of each axis and hit ref all home and and all went to zero all my soft limits work fine from there since the up grade. I tried that and it says out side of soft limits and cant turn on softlimits but with machine at the ends of travel restart mach it will start with all axis already at sero and softlimits work fine.. Does anyone know what I have set wrong Its like it is not setting machine to zero when I hit reference its giving the value of where ever I jogged from on start up Please help

Make sure you have Auto Zero set on Homing and Limits page.
