Your steps per unit should remain the same (assuming your machined dimensions are correct) but reducing the axis Velocity and Acceleration of your Z axis by 50% (and saving the changes) may help. But if it is lost steps (as Gerry suggested) reducing the Z axis feed-rate may also help.
If you can repeat the problem then the DRO readings from the Z axis will tell if it is lost steps.

EDIT: Just read your post in the Mach4 section and if you think the problems you are having are bugs within Mach3 then please think again and perhaps read the Mach3 manual.
