Thank you for spending some time to help me out. I decided to leave the machine alone for a couple of days and now I'm refreshed and ready.
I want to document this so that people in the future can see a solution.
1. I didn't have the Home switch on "A". I had Home on Y and that was fine but I also unclicked "Home Slave axis with master". This told one motor to run and the other wasn't. This is why the table freaked out and I had to hit E-Stop.
2. I switched the X and Y limit switches when I rewired. When I double-checked everything I noticed that the Y-axis didn't stop when I activated the Limit switch for Y. I feel dumb, but mistakes are mistakes.
Everything is working as it should.
