Accel / Decel

Hello all,
  I'm new to CNC so please bear with me. (thanks already)
When I get my lathe done I plan to retrofit a small surface grinder/slicing machine.
My question is:
      If the table, which is relatively heavy, is driven by a rack and pinion, how does Mach control the acceleration and deceleration as to not overtravel and force steps on the motor ?
     Is this done automatically by Mach through tuning... or is there a procedure when writing the code ?
Some servo motors have an automatic tuning sequence that they perform on their own to determine the inertial loads and set the accel / decel accordingly.
  My bigger grinder has a hydraulic table but the small one will be either a rack and pinion or a clamped timing belt with stepper.

Yes, accel and velocity are done on the motor tuning page.
