How to clear new tool offset to zero

I am relatively new to CAD (learning Fusion 360, and Mach IV) and recently added a new tool (chamfer tool) in Fusion for my project. The post processor values were 3 for the tool number, and then it auto-filled "3" into the offest box causing the bit to hover .25" above the material. I am using the simple touch method of calibrating a tool (Calibrate>zero X/y> set Z). I try to to zero out the added"3" for tool offset, but it returns once I run the G-code. Is there a way to zero this out?
