if you are using Steppers you could also be getting 'slip'....or you could be generating too high a frequency for the stepper....the higher the frequency the lower the torque....so it will appear to work correctly in the air....and then be incorrect when you are machining......or 'skim' cutting....common issue with stepper driven machines. Probably reason someone else posted to lower the rapid moves to see if that was problem.....
