1. Are the moves "Not Issued" or are they "Not Expected From Your Software" ?
2. Do you have a Debug Mode which allows you to generate G-Code files that can be checked?

I recall reading somewhere that external motion controllers (SS ,UC100, etc.) command the DRO readings, not Mach3.   Can anyone confirm?

If true, perhaps you could be experiencing electrical noise issues.
