Homing issue with slaved axis

I'm trying to square the gantry but I'm having an issue.  I have the A axis slaved with the X axis, but when I leave the checkbox unchecked that says "home slave with master axis" the slaved axis (A) does not move at the same rate of the X axis.  it moves slower causing the gantry to twist.  Jogging is no problem.  This problem only seems to occur when homing.  I would like to leave the box unchecked as I believe it will square the gantry as there are limit switches @ both ends of each of the three axis.  All limit switches are wired in parallel and are normally open.

Make sure both are set to the same homing speed in Config > Homing/Limits
