seldom I was in the same problem.
the solution was eliminate noise in VCC power supply of the motor controller.
USB connection between pc and pokeys fall when motor start chopper.
With and oscilloscope see signal vcc 5v and 24v of inverter... noise noise and more noise.

Separate via optocuplers step and dir and independent power supply and all ok.

Is my experience.
