Hi, I am using Mach3, and just recently every time I run a file, the Z axis is 0.025mm short.  If the Gcode says 4.2mm on z when looking at the mach3 dashboard as the file is running it says it is at 4.175 down on z axis.

Is there a setting somewhere that might be causing this?

what is the resolution of your machine?. It rather sounds like its 0.025mm in which case the machine is always just one step short.
I have seen that before, usually a mix-up between pull-up verses pull-down, and as a consequence the machine actually does 999 steps
when you commanded it to do 1000 steps.
