Z zero and X&Y zero macros not working correctly

So I've lurked in here a bit. I ran into an issue with my machine. It's a Blackfoot chain driven wood frame router, been working fine (as well as a wood chain driven machine can). Powered it up Sunday and all 3 axis would just jerk, not continous moves. I opened the controller box and all the lights on my CNC4PC BOB were blinking. I found the problem to be the %V power source for the board. I put a new one in and all axis work like they should. However I have a Z zero macro that runs down, hits touch plate and goes back up.
Now it will only goes down .002inch and then retract. My corner finder X zero and Y zero are doing the same thing, they will move about .002" in + and .002" in - and re-center. (as opposed to the 3" call out in the button macro.
I just ran a little test pocket when it finished and returned to X0Y0 it was about an inch off.
Any ideas where to start looking to fix it?
