I fingered out what I did wrong in a DUH moment. since I am using 3 inputs for the THC I only had two left so the only way to get the A slaved axis homing switch on a different pin than the Y homing switch was to connect it on the same pin the E-Stop is on. Looking back it is obvious why it didn't work so well. Until I can figure out how to get another input I will just push the gantry against hard stops when I turn it on to square the gantry.

 Hello, I am attempting to update an old plasma table with MACH3 and I can't seem to get the Y and A (slaved) motors to move when homing. They both jog correctly, I did make sure that the home slaved together box in general configuration is not checked. I tried changing the DoButtons around and running them in edit button script and vb script editor as follows DoButton(24), RefCombination(10), and DoButton(22). This changed nothing, my z axis zero's and backs off as it should and then my Y axis moves with only the Y motor, touches the home switch and it acts like a limit switch shutting everything down. I did verify that the switches are wired correctly and the correct inputs are checked. I did save this into a file that was used in the vb script editor, not sure what else I can try, any suggestions would be greatly appreciated. Thanks in advance.
