second point need consider ,i need divied any segment to many small segment(can customize it ,let user decide what min segment size) ,so you need consider the files size if no problem

one question ,when you want map the surface ,do you consider surface is flat but not parallel to table?

in mach you can see the "yellow box" with soft limit and the tool path ,so you can see if yours origin is "move"
i think also its tell you which line is the problem so you can understand which axiss make that
do you use G54 or working only by machine origin?

what do you mean "tool left the programed path" do you mean that you see on screen exactly what real happened?("tool run off in a random direction")
or you see on screen that every thing is ok?(in that case craig full corect its look like some electric issue)

if its very important  ,i think i can create pp that will get the data from the .dat file pass on the nc file and will calaculate the new z and rewrite the new nc file

its not only Z its suld be also X and Y ,its kinematic,you must divide yours tool path to multy small lines ,then calculate each position according the A and B the new X Y Z ,i think mach not support this
i thoght do this in the past but until now no need because my client use SolidCam that already have Tcp(tool  center point)
but if you need this develope i think i can help you
