I figured out my problem.  I fixed it on Build 3233 and not 3390, but i'm sure this was the fix.  In the HiCON Configuration, (Newest plugin as of 6/7/17) there is a "back off feedrate" for homing in all of the Motor Tabs.  Put anything besides 0 in there.  This fixed my problem. 

On another note.  In the 3390 build, the increment jogging isn't working properly.  It only moves the X Axis.

I've got the latest version, 3390, but not having much luck with homing my axis.  Going to try the previous build but I can't find it anywhere and I apparently deleted my download.

I've got the hobby version.  Increment only moves the X Axis.  The keyboard plugin is set up correctly for X, Y, and Z increment but hitting CNTL and another axis moves only the X.  Same when pushing the onscreen buttons.

How does your axis home in this new version? 
I'm getting my machine setup and when it homes the axis, it hits the switch but does not back off of it.  And I'm having issues with my Spindle (0-10V).  I want to go back a version and see if it helps.  I've got a machine running on the 2.2333 or whatever version it is, it is working very well.

To continue with what Stuart has told you.  Like he said, there is no "motherboard".  You have a PC that runs Mach4, which means you will need a mouse, keyboard, and monitor at your control panel.  You will then need a motion controller; there are several out there for Mach3/Mach4.  Personally I've used the SmotthStepper and HiCON Integra.  It will take time to retrofit your machine with Mach4.  You have to remove old hardware and install new hardware, and then integrate your new hardware with existing wiring.  You also have to configure Mach4 to your liking.  You should weigh the costs of purchasing a PC, Mach4, Motion Controller, miscellaneous items, time to retrofit, and lost time; against purchasing your $30,000 upgrade.   Mach4 does have a great support forum to help you on your way if you decide to retrofit your machine.

I changed my Polling Frequency to 100Hz.  Still no change.  However, I think I may be having power issues; I keep getting the Hicon Plugged in message, the message that it shows when you first connect the controller.  Does that make sense?  I'm going to try this latest version of Mach 4 also.  It was released yesterday (5-24-17) I think.
Also, the screen that was popping up in the background is the Debug Window, or whatever it is called.  It is a checkbox on the first tab of the Hicon config screen.  
Something strange about that screen, it shows every instance of change in the controller (I was messing around with it) and noticed when I jog the Axis it updates an internal position in the Hicon.  Nothing is changing in Mach 4, but there are numbers changing in this debug window.

I have the latest firmware.  3.54. and the most recent version of Mach4.  I can't get my axis to jog.  I've got movement when I test the motion in the plugin configuration.  When I try to jog the machine via; keyboard, buttons, MDI, or G Code.  Nothing moves.
Also, attached is a picture of, I don't know what.  It pops up whenever I open Mach4.  It looks like it is HiCON's background information. I have no idea what it is and I've never seen it before.  If I close the additional program it closes Mach4.
