We do all the time.  We manufacture circular wood cutting tools, attached is an example of a cutter we make for a 15in Planer. 
We have been using Mach3 for years, now I'm transitioning some machines to Mach4 and every new Machine we retrofit will have Mach4 on it.

I'm setting up a machine right now and Can't remember waht some of my outputs are used for (stack light colors, spindle brake, etc....).  It would be really awesome if there was a "Description" column in the mach config for inputs and outputs.  I've got all my outputs documented on in excel on my computer but its annoying to keep walking back and forth to input data and utilize data from the spreadsheet.  So if there was a Description Column, that would be a great quick reference.

We just started using the HiCON Controller.  It is very reliable and pretty simple to set up IMHO.  For the two machines we have them running on, I'm very happy with the results.

I've never used encoder counts for anything, but I would try putting the information in the PLC Script.  EncoderCounts / .25
Not sure if this will work, but I've got stuff running in the PLC script and it updates VERY quickly.

From the sound of it, you may want to modify your Cam Post Processor.    G28 G91 Z0 is what you need to be using to send your Z Home. 
As far as having a new home position for your Y, try using a G53 Y(POS).

I put the Build 3233 Keyboard Plugin into the Build 3390 and it is working great!
I attached a Zipped Folder with the 3233 Plugin in it.

I have informed Mach Support about the issue.  I assume it is a Mach issue as well.
Just curious, how do you have your machines set up without a keyboard.  Just strictly buttons on the control panel?

Mauri, thanks for getting back. 

I've tried the increment again, and it still has a bug on my end.  Attached a screenshot of the Keyboard Plugin Config Screen.  The increments are set correctly, for example CNTL + PageUP/PageDOWN is set to increment the Z Axis.  When I push  CNTL + PageUP/PageDOWN it moves the X Axis.  Same on Y

and A, only the X Axis is moving.

The Buttons on the jogging tab are working fine.  They increment properly. 
 

I'm sure the homing on 3390 is working properly, like I said, the newest plugin for the HiCON has a new DRO for BackOff Feedrate.
