It should be there.  Also, what version of Mach4 are you using?  Go to Help -->  About --> and the Build#

Ken,
You will lose all your settings if you create a new profile.  Make another profile if you want to try that, Just don't delete the profile you have now.
Did you reference the picture I attached?  I have the Reverse Checkbox outlined.

Ken,
Nothing on your machine will say "work coordinates".  
The X, Y, Z, and A DROs on your main screen ARE the work coordinates.  

Also, you said that to jog down you have to push the positive jog button. 
This needs to be fixed to where jogging down is negative.  so in Mach Configuration in the motors tab; go to your Z Motor and Check the "Reverse" check box.

I was thinking along those lines, making a script for it, but then thought....  This should be a feature (and it probably is)  but it may be buggy.   But I like your solution, very neat and to the point! Nice!  =)

Ken,
Z Axis moving down is negative.  Be sure that movement is correct.
The top of your part is usually set to Work Offset Z 0, when the top of your part is set to Z0 then any work on your part will be negative. 
How are you getting your G Code, from CAM?

I think what TTalma is looking for is the Home Switches position (machine reference) to be X -3 and Y -1.
This would mean his fence corner will always be Machine x0 y0 when the tool is moved there.

That's a good question.  
I would have assumed the Home Offset in the Homing/SoftLimits tab would be have been the place to do exactly what you want; but it isn't working on my end either.
In Mach3 I used the home offset like twice, and the Home Offset is what I used to achieve this.
I wonder if this is a bug that needs to be addressed.

I haven't checked this before...  Can Mach have single pulse feedback without having to go through the motion controller?

I would think that it is motion controller dependent. 
I am only use the HiCON Integra from Vital Systems now, but we've got 3 lathes with the Integra on them, all with an encoder to give me spindle feedback. 
I had to set up spindle feedback in the Motion Controlelr's Plugin Configuration.  I had to input the encoder counts per rev. X 4 (quadrature encoder).  It works great!
