The first thing you need is multi-spindle CAM, then you can look at how that might work with the various control packages, LinuxCNC is likely to be a better fit than Mach4 but unless some developer is actually cutting parts on a dual spindle machine support might be sketchy at least.

If the PC & PP work with something else the obvious conclusion is something amiss with the TB 6560 board.
Having travelled this route I strongly suggest a decent BOB with separate decent drivers for each axis, factoring in your time and frustration the TB multi-axis integrated boards don't save you much and when one axis driver dies the whole thing is scrap,

I believe my only option is to resintall in the root directory, like the install suggests!

I've been running Mach3 on W7 for around a year now without issues, I have to say it never occurred to me to force the install to put it anywhere but the default location - there's usually a reason for default locations ;-)

If they've sold you a 4 axis card and also sell 5 and 6 axis cards that just might explain why their 4 axis precludes using a 5th ;-)

Mach3 just does as it's told and cannot be affected by mechanical issues as there is no feedback, it tells the steppers to move and assumes they have.
I use BobCad-CAM V25 and have no such issues so you can nail this down to what's happening before you get to Mach3.
Ideally someone who uses the same workflow prior to Mach3 as you will be able to assist,

The problem I am having is my z axis is staying at .000 and not changing on any movement. Every time you  hit the all home the z moves to the top hits the home switch, you go to move the machine to the - and it has automatically changed for active low to high reverseing the the controls. Is there anyone out there that has any ideas. All my coordinates are off to.

My first suggestion is to start your own thread, you'll get more hits for your problem as it will be accurately described in the title ;-)
My second suggestion is to provide a decent level of detail on your equipment, it saves guessing
