i assume you have checked accurate x-axis moves via gauge and mdi moves.
so what is left? all your cut's are to small so IMHO only two things are left:

-spindle rack get's pulled up by cutting force
-tool get's pulled down by cutting force

just trying to think loud. ;)

i am nor realy sure wther a slave axis can be homed seperatly by VBScript (never used one), but you can try this code in VB Scripter window.

a quick and easy Version is for example

Zmin=Question ("Enter value for Zmin:")


an other Version would be to put Label's(for the description) and OEMDro's (for the values) to
your Screen and get the values via:

Zmin=GetOEMDro(1300) where 1300 is the dro number witch is used in Screen.
