Glad you got it figured out. Firewalls and various network problems are usually what trip up the installation of Ethernet devices. The ESS is pretty easy to install compared to other equipment I have worked with.

in general this is a really bad idea. Signals like limit switches, home switches, EStop, etc, should NOT be run though a PLC or any other sort of external device. They must be hooked directly to the motion controller (i.e. parallel port or SmoothStepper) to work properly. You have a LOT of I/O with the SmoothStepper so you can wire up your limit switches to it directly.

With the information given there is no way to tell if the problem is relayed to the machine or how the GCode is generated. If you try to mill a simple circle with your new machine does that work out OK?

I would not remove the resistor/cap unless needed. There are a few PCs where it helps but others it causes more problems. There are also better ways to isolate the USB signal now (if needed).

When you post look under the box where you type your message for some black text that says "Additional Options'. Click that for the option to upload a photo.

You might try creating a new profile from scratch. I have seen a corrupted profile do many strange and unexplainable things.

A few years ago I came up with the 'SmoothStepper in a Can', a SmoothStepper which is installed in a small enclosure with a 5V power supply. Take a look at : http://www.soigeneris.com/Motion_Control_and_I_O_Boards-list.aspx , this makes it easy to add a SmoothStepper to a system.

If you have room in your control box then you can add the SmoothStepper into your controller box itself.
