The spindle should not only be controlled with dwell but also a relay that disables it on e-stop.  Without the relay the machine is unsafe as you could have a spindle become active during a tool change.  The relay should be wired to only close on active high.  That way if you lose power the spindle is disabled.  In some cases it is prudent to use both a belt and suspenders.

Mechanical switches are not accurate.  If you change to proximity switches you will experience better accuracy and won't need to cheat with debounce as they are electronically actuated.

Scott N. from mach support found the problem.  ESS frequencies not configured the same.  Moving now together except when homing.  Slave axis does not move with X when homing.

Thanks for reminding me of the obvious Ray.  Sometimes it is the obvious that is overlooked, however, I have the motors tuned exactly the same.  I tried slaving the B axis with the same result. 

There HAS to be something stupid that I am overlooking.

I slaved A to X and X runs faster than A. They are both calibrated the same. Both run the same using MDI without slaving. Both motors identical as are drivers. I swapped the connections coming from the BOB which swapped the problem to the other side. I am at a loss as to the problem.

Running Mach3 Version R3.043.066 thru ethernet smooth stepper, C32 BOB.

I have installed an ESS and it solved a lot of  problems.  It gives me more i/o.  Paired with C32 Breakout board (the two boards plug in to each other) with RJ45 connectors reliability has improved tremendously.  Get one and don't look back.

It may be possible that the usb connection is only supplying 5v to your board.  The actual communication is taking place via the parallel cable.
