NOT a good idea to remove the rotor in a stepper motor. It can KILL the magnets.  BUT that does not sound like your problem. I would unhook the dir input from your drive and see IF it still flip flops. IF not it can be a BOB problem OR you still have a bad connection OR wire between the LPT port and the drive.

IF your drivers are not enabled they should NOT even twitch much less move. WHen a PC boots up it twiddles the LPT ports looking for things. This will cause movements IF you have the drives enabled without a chargepump.

Best bet is to boot up with the drives turned OFF then after the Computer is fully online turn the drives on. OR just use a charge pump circuit.

HIghly unlikely,   Have you tried unhooking the inputs from the PC side and  running without them hooked up.  IF you still have problems then you have noise on the PC side OR a ground loop OR a bad LPT port.

In the Mach3 manaul section 10.8.7 covers subroutines M98/99. The default directory to store subs is C:\mach3\subroutines.

The option is to store it anywhere you want then call it by path from the Gcode program.

Mcodes are discussed in part in section 10.9.1.  There a 3 other manuals that concern Mcodes(macros)

There is no direct way that will allow for a slight dwell to allow for the brake to release before movement.

THE CLOSEST you can get directly is to use the IF AaxisVel >0 then release brake BUT that will not allow for a dwell in motion while the release occurs. You just have to hope that the brake is quick enough to not make the motor miss steps.
The best way would be to modify your CAM post to allow for the brake release before moving the A axis.
G0A360   (A ismoving)
M11P1B0  (apply brake)

M10P1B0  (release Brake)
G4P.25     (apply the dwell)
G1 A1.000  (resume A motion)

You have 2 standard veiws for the toolpath TOP and ISO.  THEN you have orbital view where you can set it anyway you like.
