The M30 is cancelling  all the Offsets. There is a setting in the Config that can change that function to NOT cancell offsets with M30.

What you are describing is a 3mm offset applied to Z somewhere.

All the symtoms revolve around a 3mm offset of the Z gcode

I notice the code does not set the fixture offset is it G54,G55,??? Check you fixture offset table and see IF there is a offset for Z. In the Fixture you are running.  Look in the mode line for the Number.

You are not using a G43 BUT was it used erilier and never cancelled    Offsets can create many odd things IF you do not cancell them or keep track of them.

HOOD that spacer is the ideal place to build your gearbox You may have to build it oblong to get it all in BUT would makes a NICE addition.

The only thing complicated is getting the Number format right when you import the file into SheetCam. The picture shows all the settings I used.

When importing you use the excellon option.

Then Scam does ALL the work and you will see the toolpathing in Scam and all the tools are set up AND all the operations are done for you. ALL you have left to do is post the program to Gcode. You must select the proper post for your machine . In this case it is the MACH3 post.

HOw a ground loop could effect teh drive would depend on HOW the drive was designed internally.  IF you had +5vdc and noise created -3vdc what would you have ??.

When you say power supply ground did you mean CASE ground or Power supply common ?  Is you drive case GROUNDED as well and to where. Does your drive treat COM and Grd the same or isolate them ?

Electronics in the 0-5 volt range can get complicated as to noise and interferrence from ground loops.

BUT back to the problem IF you disconnect the dir input from the drive it should NOT flip flop direction when ran.  Try isolating the drive from GRD or try grounding it .  SOmewhere there is an answer.

COuld it be a bad motor NOW that you removed the rotor(assuming that you did) it is possible that weak magnets cause a problem .
