Sorry but I have no idea what you are trying to do or say.

" G90 G94 G91.1 G40 G49 G17"  You need to put the G90 and G91.1 on seperate lines

G28 G91 Z0.  send the z to the Zhome position(whwere ever that is on your system) via Z0

DO you have the tool length offsets set in the tool table for tool 1 ?

You never go negative in Z so you are not cutting anything.

Can you explain again what it is you need to know ?

Still works fine here. It simply saves the current open XML back to itself. You will only know it because of the new DATE of the XML file.

The file name remains the same.

#vars 500 -600 are persistance (saved to the XML) on shutdown. The value should be there when you start up again.
IF you want a VAR that clears back to NILL on shut down use any other VAR. On shut down it is NOT saved and will be NILL when you start up again.

IF you need the Nill Var to be populated on start then in the initiation string add the code

#300 = 1    That will set the var #300 to 1

Mach3 cannot do that it is just a CNC controller it has no Cad/CAM capability.  

You could get close by rotating to A0.00 then follow X Z plus say .500"  then rotate to 45 deg and repeat,repeat util you are done.

I have an idea send me one of your small files.

Does the circle LOOK correct in the toolpath ?  IF it does then you may have a backlash problem with your machine.

When you run the SUB M98 ()  It will transfer the SUB to the Gcode window when it runs then return back to the main when completed.

Failed to run normally means something was wrong with the sub code. Look in the status (error ) line for a message.  The most common problem is forgetting the carrage return AFTER the M99. I always end the sub code with a % to make sure.

IF you are in a routine then edit you HAVE to make sure where you are and what you are actually editing. Look at the top of the NotePad screen for the file name that is open.

I have never seen the subs get ahead of itself. It always stays in sync with teh toolpath display.

What version Mach are you running ?
What type controller ?  LPT ? other?

As to Mach4 subs you will need to read the manual.
