Did you download and install the driver for the UC-100?  It will configure the ports.  After the driver is installed, you should get a message when you start M3 to allow you to select the PPort or the UC-100. 

I'm typing this from memory as my UC-100 is 120 miles form my present location.  The driver can be downloaded here: http://cncdrive.com/UC100.html

Sorry, but you can't install the parallel port  driver on a 64 bit machine.  To use the computer, you will have to use an external driver, like a SmoothStepper.

In the menu - Config > Motor Tuning.  The formula to use to calculate the Steps Per is:

Steps per motor revolution X turns per inch of lead screw X microstep setting of the stepper motor drivers.
EX: 200 x 10 x 8 = 16,000 Steps Per.

Frequently I will just enter the distance I want to move in the axis DRO as a negative (if moving positive), and then send the axis to zero.

Are you sure that your Steps Per in Mach3 are set correctly?   Sounds like they may not be.
