Dan13, homing will be added in one of the next plugin releases. LCD, analog joystick, PWM are destined for the next release, still working on better MPG jogging and homing.

You should use button 1900 to toggle Jog On LED. This one is 'read-only' - can only be mapped to an output.

Well, it may really be a communication problem. Try increasing the timeout value in PoKeys configuration from 3 seconds to 30 seconds.
Secondly, do not run PoKeys software in parallel with Mach3.

When the emergency switch is pressed (52 is released from GND), the plugin puts Mach3 in Emergency mode and the big red button starts flashing.

You don't have to set any pins in Mach3! You just have to have axes X, Y and Z enabled in Mach3 setup (which is by default).
Did you follow the instructions in the manual - did Mach3 show that external motion controller was detected? Did you setup your PoKeys device in the plugin settings?

Connection signal: the outputs that are set as connection signal output, indicate whether the connection with the PC is active or not - when the connection (Ethernet link, USB connection) is dropped, this signal state will change to indicate this. It can be enabled on selected pins, but is disabled by default.
Pin 54 is used for recovering the device if it gets misconfigured. This pin should not be connected to GND on device initialization, as the device will enter the recovery mode. When the device enters normal operation, this pin may be used for any digital IO function.

3.3V and GND points are clearly marked on PCB (3.3V is located on the pin header above the pin 1, while there are multiple GND points). You can use the external 5V power supply if you connect the ground of the power supply to the GND of the PoKeys device.
The device already features built-in pull-up resistors, but on some pins, these are too weak to drive some of the stepper drivers. There is no problem in connecting pull-up resistors to 3.3V. The power supply is capable of handling the increased current demand (7mA per one pull-up resistor).

Hood, do you have one PoKeys board or is it possible that you try this on another one? Enable index inputs and turn the MPG - it must count. If you then connect the input to GND, the counter must reset. Even if you keep it at GND, the counter must then count from 0 and not reset.
Namely, we can not replicate your situation here.
