1. Never use PoKeys software if Mach4 is running. You can inadvertedly change settings of the device that can make the device operate incorrectly in Mach4...
2. Check that you have the latest Mach4 plugin (8.21.0.3344) and the PoKeys firrmware (4.2.32)

2. Run 'Troubleshooting' from the PoKeys application
3. Close any other application that may be using PoKeys device when you use Mach4

The maximum scan rate is needed to get the 'normal encoders' (which can be connected to any pin) to be processed in time. However, you shouldn't be able to detect any issue with the non-maximum scan rate in your setup.
Are you using Mach3/Mach4 or Pulse engine on its own?

Map the Input and Output signals in Mach4 to switches and relays (found under 'PoKeys <serial> PE' device). Unfortunately, Mach4 does not come straight away with something graphical like 'Brains' as in Mach3, but gives you an option to use LUA. I would suggest to look at the Mach4 related posts at our blog http://blog.poscope.com/ - in one of them we explained how to map a signal from a PoKeys signal to a specific Mach4 functions. This can be updated to loop the signal back to a relay.

Weak pull-up resistors are already built-in. If longer wires are used to connect signals to PoKeys device, additional external pull-ups (1 kOhm) are suggested.
If internal pulse generator is used, there is a requirement for 470 Ohm pull-up resistors on step signal pins (see the manual on Pulse engine and Mach3).

The revision v1.2 should already have the pull-up on the probe input installed. However, this still needs some additional tests and until these are confirmed, we suggest adding an additional external pull-up.

Update the software and firmware to the latest version and you will have that option. Latest version for 56 series is 3.1.68.
