Shows that there are a lot of diifferent ways to machine a part and generate the Gcode.
All depends on how your going to set it up. Not sure you ran the code, looks like the corner is being cut off.

I do have a lot of backlash in the Z, but that should not be effecting the movement in one direction. Certainly the standard X2 rack is not accurate, but I did shim behind it to take out most of the play.

Try this. Using an indicator to measure movement,  jog in the same direction down in 0.1" increments say for 2 or three inches. Note the indicator readings for each of the .1" movement. Are they all the same or do they vary? 1/current steps = resolution whats the difference as compared to what the update would be? May be wrong but the gear and the rack is not precision stuff.

Something to DRY RUN or fool with. This uses a .250 dia end mill which rapids from X0 YO and cuts the unwanted material as if it was a pocket. Change z values to suit clearance and depth you want.

Not surprised, assume a lot of people haven't tried the latest version yet, like me, as i am using 3.042.12.
SS is Super Stepper which provides for using the USB port, forget about it.
I couldn't find anything about Mach not saving the step & direction value other than around Ver 2.61.
Sorry, but for such a PITA, you think i would have remembered what fixed it or what i did.
That said, maybe someone else may post about it.

bug#2 existed before, but can't remember which version or when,but it was fixed, since that was happening to me and a few others.Was a PITA. Are you using a SS?
Maybe a quick search will bring help bring back memories since it was 6 months or so ago.

No need to post photo's since if all was fine before on the mechanical side then it should still be to you standard.
Since you post two problems, how about eliminating one by taking the shuttlepro out of the problem and then simply
swaping the x,y or A axis for the Z axis, since they are working correctly, and see if you can narrow things down.
Don't have a g540, but assume your wired thru correctly, have followed Gecko info on motor info and, and that the
current set resistor is giving you the equivilant torque that you had before.

For some unknown reason I am losing position on the Z.
Just trying to read into the postings and frankly still trying to understand.
So you had a controller that got fried and you "fixed it" but don't know how or why it now works ?
So what is your controller comprised of now? ie; part Xylotex and part Gecko for drives?
I usualy try to understand and eliminate the mechanaical side of things. Do you have a picture of the spring assisted
head and what is driving the mill head up and down?As jimpinder has pointed out, the mechanical can influence the
other parts of the system. With the shuttlepro disconnected does everything work fine?
