Most of the problems with LC or LT are self created before they are even imported into the program. There are a few quirky things, but for the most part, if it is drawn correctly and some machining thought put into the drawing things go rather easily. Yes, i look forward to the finish pass also, but, then i will need to go and start working on the LT manual and right now i am about manualed out.

Try the attached dxf and read the attached pdf file.
Take a look at the LC manual Tutorial #7, first few pages at least as they are very important.
There is a difference in drawing preparation if you use use lazyTurn and have also attached a file *********xx_LT for use to
shown the difference.

You set the steps per based on calculated values. There is a write up in Members Docs on how to calculate the step per unit. So make sure you have that correct before tuning.
Velocity determines how fast your axis will move and accel is is the time to go from rest to velocity / reverse is true for deccelerating.
Make sure you click "save axis settings" after changing any settings.
There is nothing to be gained by setting the pulse rate higher than what is required,so if 25k is adequate for your steps per unit there is no need to go higher.

I have not seen what you are describing if your steps per unit are correct.

I would not let it bother you and also know where your coming from. Just continue doing what you enjoy doing since you have posted a lot of things that are being used and enjoyed by many. That said,
 I surely appreciate the amount of time you have spent on some of the plugs ins.

Don't use the advanced threading plug in as that was just fot testing.
See section 7.0 which talks about configuration for the MACH ver 3.042.32.
There are other configurations that you need to be aware of for triggering to work
in latest version. It's all in the "Threading On The Lathe? writeup which can be found in the members docs.

BTW- Trigger is when an index pulse is seen and activates start of movement. see section 2.1 in the writeup.

There are a number of things which affect the tuning of a stepper and are related as to how they will behave.
Take a look at the the first few posts in the link below where I look at steps/unit, motor speeds, torque at different speeds, to anticipate what would be acceptable settiNgs based on on some information and what you plan on doing with your machine.

See figure 6.2.3 in the manual.
Just move the drawing such that 0,0,0 is at some point on the drawing,  then dxf it. On import of the dxf into LC, LC will maintain the origin as drawn if you have the "As Drawn" box checked.  There are other ways to move the origin in LC, see figure 6.2.4.8.
Everybody works differently. I like to define the origin in CAD based on some point i know i can accurately locate,ie; an edge of the stock or a center of a circle.
