Frankly, you don't understand a lot of the  basics relative to lathe, no big deal you just need to know before you go. READ AND UNDERSTAND what is in the Lathe Manual.

No.  You need to just play with them. Suggest you just have no work offsets active and set Machine Cooordinates to 0,0 and home is same as MC 0,0. Then use the wizard in diameter and radius mode and post. Keep the amount of cuts down as it makes understanding the code easier and see the results via dry running.

A couple of things to consider:
1. Z backlash  - look at the code and see how deep the V is going into the material.
    Then calc what .004" difference would make in the radius of the cut.  You have what
     you have, so live with it or fix it.
2. Material - different material will machine different so don't expect perfect results
    from an inferior  material.
3. Spindle runout - yes you have some, just a matter of degree and depending on movement
    adds some to the problem.
4. Setup and how you define the machining also affect the final results

V carve probably provides for the proper movements in the code and Mach will implement
the code properly. If you want to have near perfect lettering  your machines system must be capable of producing it and setup properly. It's that simple.

I have not followed the evolution of the SS in Long time. I believe that it supports the swapping of axes.
Start reading up on both the VB required and SS information.

In mean time someone with more detailed experience may reply.

So the software controller, namely Mach3, can instruct output to the same pins for one use only.
It's either a spindle or the  4th axis C, thus, when you manualy enable / disable Mach can approriately control output to the pins. Should be able to use macro's using Swap Axis to switch back and forth if your using a PP. If external controller it must support that command.

Lets see what other users suggest,
I would suggest you post some more info........ xml file / drive  manual / mach3 version/ hardware etc.

Suggest the following:

1. Calibrate each axis so the steps per unit are correct. The calibration moves are always with backlash removed.
    Consider the following:
    - based on the longest travel
    - check calibrated steps in different sections of the bed. Idealy doing a profile check of each axis  ( both directions )
       will show the variations of the axis. Profiling gives you data for how accurate YOUR system's positional  accuracy is.
2. Check backlash for each axis. Again it can vary, so check along different spots of the axis. Idealy backlash should be minimised.
    You can live with it, use backlash compensation, or make modifications to get rid of it.

Spend the time doing the above first, even though it takes time.

3. Find max velocity and acceleration settings for the machine, reduce max to provide headroom for actual machining.
 
Now go on to step 4.

4.( No use rambling on if you don't do 1,2,3 first !)
