Hood,
Welcome to the world of small and you will certainly have fun with it.
I put bearings on both sides of the Z and X axis on mine with one side able to adjust preload of both bearings.
The problem on having the X motor mounted to the back side is that there is not much to grab onto for mounting. I made a bracket
and things worked out. Another pain is ball screw size on the X axis since it's small in size ( small and accurate means expensive you will find ).
My x axis screw has a rather fine lead and didn't need any reduction / stepper is directly attached. Actualy it's a positioning ball screw and i was
after accuracy. Both of the screws have backlash adjustment for the nuts....so post tweaking the bearing preload i could then refine the nut preload.
For the x ball screw a tapped hole in the top of the carriage provides for getting to the nut adjustment. With both ends of the ball screw anchored / rigidly supported allignment becomes trial and error. Not much problem for the Z, but the x axis is very short and no give .......have gibbed x axis slide ...so the bearing mounting plates  can be shifted some to provide for gib adjustment. In the end all this paid off.

I use a 1/2 HP motor on mine and when using the back gearing get plenty of torque and no spindle slow down when threading. Draw back
here is spindle speed though. But with CNC you can always use a fine feedrate to get surface finish.

A small accurate CNC lathe is just a joy to use,

It does what it is told to do. Same goes for any other program. Read the manual.
Same goes for any other CAM program. No program can read the users mind on how they intend on doing something.
Let me clarify........my bride of many years may be able figure me out.  ;)

Rough cut the square plate to a diameter or shape that fits the throat clearance. Then just use the rotary as an indexer doing  a few revolutions and machine full depth until it's round. Measure and then feed into the piece along the x axis till piece is to dimension. Just away....

Yes and no.......
Reworked the Atlas mill's axes and now have zero backlash along with a very accurate Z axis. So now I can mill to the desired tolerances at a higher rate of speed which really reduces the time for machining required profiles. There are some things that need to be made which are a real PITA and takes time.

In the mean time ........just punching holes in little targets with the attached instead of finishing the barrel started in the picture.
What can i say....get back into it this fall. ;)

You can do anything you want to do as long as the location satisfies  your set up. For example, you could use a shoulder bolt in one of the holes, drill and ream a hole somewhere and put a pin in it, drill and ream a hole for a taper ended locating ball , use scribed lines on the plate. Depends on how accurately you want the reference point or reference lines to be relative to what ever your going to mount on the plate.  

If you made one yourself maybe align the holes with the X & Y axis and machine the sides.
 Whatever works for you on it's intended use.

Clamp the fixture to the table and use the holes for aligning it via a straight edge against the locating screws in two of the fixtures holes.
My fixtures have at least have the  sides ground square and perpendicular to the hole pattern though, so i don't need to use aligning screws.
