No need to delete lines in the cad drawing. All you need to do draw or assign the holes to a layer ie; HOLES. You can turn layers off when you dxf the file . In LC you can also un-enable layers such that only the holes would be used for a machining operation.
Before you save the file as a dxf move what is drawn to where you want 0,0 to be / origin.
In LC you have the option to bring the drawing in with the origin as drawn.

I would suggest you use the latest version of LC and update Mach to a later version.
Can't live in the past forever. ;)

Have you considered using Copycat which would give you a gcode file. Accuracy depends on the viewing device used.
It basicaly will allow you to select points and will generate the gcode. You can then use a converter to change the code to a dxf
file (backplot) for manipuation by CAD if so desired. Been a while, but believe you can modify the gcode file on the fly and put your owne points in instead of viewing them.

BTW, what you are trying to do has been done. ie; My friend has written programs to do what you want and even backplot them but unforetunately won't share them .

I have a Dell GX520, has on-board graphics card,  and its a fine pc except for running Mach via the PP ( worked with the SS).
I tried everything I could think of and was a no go. The problem is ringing on the pulse signal. You can't get rid of it. You need to look at the pulse using an o'scope. On mine there were two pulses present and lagging in time for every pulse sent. Sounded like someone was hitting the steppers with a mallet. Also have a Dell laptop ...no good. Tried a few other Dell's and same problem.

Provide your steps per unit calculation. ie; micro steps, any gearing from motor to screw, screw pitch
Attach your xml file.

What happens if you run at 1000mm/min?

I have a dedicated PC for CNC work. But i also run all the associated programs for achieving the cnc pathing from CAD, CAM, etc.
Have no problems at all, but will say, that when machining only Mach is being used.

Set the speed manually on the VFD. Having a variable speed will screw up the thread cycle.
