Dosen't work here for the standard screen. Quick test here using the MDI ..... G01 Z-2 F.5 and tried increasing using the buttons but no go while the axis is in motion. That is different than using the mill screen for the lathe which will allow you to overide the feedrate.
May be able to change the screen though. Not sure if there would be problems if one did that .

You can't change the jog speed on the fly, yes you can click the +- to set a new % while the jog key is active but the change in %
won't happen until let off the jog key and press it again.

If you were to look at any stepper motor curve you would see that as motor rpm increases the torque starts to drop off.
A general rule of thumb, I often state to set the velocity down 30% from the max you found for starters.
Since power is speed x torque you would probably  increase the power available.
Then one should try some machining of different materials using different feedrates and depth of cutting to gain experience.

Set a low velocity setting, lets say 10 IPM and an accel of 1. Now keep doubling velocity until your motors skip. Set the velocity say 10IPM
below the velocity that which made it skip. Now start doubling the accel and see where the stepper starts to skip. That is the max velocity at max acceleration. I will add that that is also a very unreliable setting. Depending on the computer used, and your system, you may need to change your kernel setting as that will limit your velocity depending on the steps per unit.

Velocity and acceleration is limited by the motors capability to account for different forces....that said .......What you should be looking for is
POWER. Fast axis and no power is useless and is asking for trouble when applied to actual machining.

Could be Hood and didn't think of the license file. Maybe try Mach with it removed from the directory and then put it back in .
Another thing to try would be to create a new xml file as i have had one of them get corrupted once ( couldn't get the axis to move). 
Copy the xml from the original download, rename it, then change the settings and save. Easily done and worth a try.

Testing the index pulse:
A few  things I would try...
1. Do the triggering test page 9 of Threading on The Lathe writeup which can be found in Members Docs. You will see the index turn on and off
    and that would say that Mach is sensing the index.
2. You can play with the distance the hall sensor is away from the magnet. maybe a little closer may help....again if it's reading rpm you would
    think it wouldn't matter.
3. Set the spindle rpm for something slow like 50 rpm ( if you have a VFD can you set it manualy?) , then with the psindle running and the
   diagnostics screen open you should see the index LED blinking on and off. If it works for that then increase the rpm and see if it still blinks.

4.If the above works than use the wizard to generate code but use a very slow rpm ( rather than the 400 spindle rpm use maybe 50 ) as that
   would provide a longer time for sensor and Mach to respond. All you need is to have the spindle turning and the drives can be disengaged
   if you can / want to do that. Monitor the diagnostics screen and watch the LED's change from threading , waite for thrigger, and the index.
   
If the above works then would seem that the software is behaving correctly relative to the sensor and at different spindle rpm.
