I would first suggest that you drop the IPM to say 30 and  acceleration to 3 for the Z and see if you skip.
Your stepper is skipping. Could be due to binding at that part of the travel.

It all depends what you want to do now or in the future. Only you can decide and once you select the item of choice you to pay for it. You really need to compare what a program accepts / does for input, the user interface, what it generates, etc.
The more sophisticated programs provide options which you may not find in other programs and you pay for what you get.

Take your time and evaluate to satisfy the way you work and what you need, thus no suggestion provided.

I can't provide you with a comparison to other controllers.
Sort of like saying what is the difference between all the dialects of Gcode and how do they vary from the NTIS
standard. How about where there is no standard and it's proprietary. The numerous PP's provided by Cam programs
for different controlling programs is a good example of addressing the nuisances. That said, one needs to look at the specific
control manual for guidance. At a higher level of general resource information, Smid's CNC handbook becomes my personal reference, but as noted, there are differences.

When you microstep the step can be anywhere within a few microstep. Greater than 10 is the limit for steppers unless using mechanical reduction to achieve better resolution. ie; Steps per inch on my engraving machine is 253000, very difficult to see /
actualy check micron movements. I could see 0.0000100" using 400x microscope along with calibrated standard even lower but real PITA.

Back to the real world.........
 Different controllers, motors. screw accuracy, (even belt tension....), backlash, etc all come into play on very small moves. Set your steps per unit based on the longest travel, accurately, that way, small moves will more accurate. Calculated system resolution  for the smallest step is never realy real world.

Timing is no longer supported, don't activate it, use single slot. Single slot is just as accurate.
Use the formula for the slot width as a guide. I found i had to
make it wider if the higher rpms were not seen. Use a flat black painted CD for the disc on the Sherline, in fact have one disc with multiple slot widths of varying widths just to play with. Put black tape over the slots so only one is seen.
Debounce here was usualy 10, below that was not good and above, say 100 that took to long to confirm the index signal.
Each system is different so just need to play. Lower the better. I changed to Hall sensor and found that to be far supperior. BTW, not all Hall sensors are the same for sensing  time, some are slower and you won't be able to use for high rpm's.

By pass the BOB, make things as simple as possible so you know if something is affecting the index.

I'll be out and about for and back in a few days. Didn't get a chance to play around last night nor get a few definitons
asked about.

It's been a long time since actual testing but need to find my notes on the subject.

I use 53 rpm on one of my lathes and i know that The Sherline was used below that.

more after i do some looking into my vaults......
