Proper tuning of the stepper motors will provide for accurate and  repeatable results without missing or  losing steps.
So in my mind  find the fault situation of no value.

You need to configure  an A axis in Mach and it should be rotary.
If hand coding, ie; G00 A 180 would rotate the A 180 degrees and at a set federate, G01 A 180 F1 would rotate the axis at a feed rate.
Read the Mach manual for all that applies to a rotary axis.
If not hand coding, you need CAM software to generate the code for use by Mach.

Yes you can have up to 3 MPG's.
You may want to consider just adjusting the counts / unit and velocity so that when you use them the faster or slower they are
turned the faster or slower the axes move.

The g540 controller seems very popular and nice quality. Will that control both the z and x or will I need to purchase 2 of these?

Go to the Gecko site to get specific info on the G540. Yes it can control more than one stepper driven axis and think the max amps is 3A per
axis. I don't know what kind of motors you have.

What is the amp rating of that power supply, as I would suggest that you get something with adequate amp rating for three axes so maybe
12A is recommended. Again depends on the motor requirements.

EMI filter, ( Electro Magnetic Interference ) well it depends on where it is located. Assuming it is located upstream of all components than it "filters"
the AC feeding  the controller.

BTW, Not going to look up all the info on that lathe or the components. Posts links to stuff that give info and others will more readily will reply back.

Here is what I would do:

1. Find what your Pulse frequency is different kernel speeds:
   - Say, select 25K, save settings, go out and come back into Mach3. Now go to Diagnostics and note the pulse frequency.
     If steady record or if fluctuating note the range  ( +- record the lowest and highest value).  
     Use Kernel speed which provides the most stable pulse frequency and nearest the kernel speed.
     25K should be fine to start.

2. Set your drive for 10 micro stepping ( 1000)

3.  Now go to Settings (alt6) tab and calibrate the  axes. Use the longest possible movement.
     Move the axis in one direction so you remove any backlash, then calibrate.
     First time around use something like 50mm / a shorter distance.
     Frankly you should calculate the steps per first !
    
Steps per should be correct, see how "smooth the motors start, jog , stop, adjust accel value based on testing similar to velocity, but done after velocity
is satisfactory.

The name of the game is to get the axes to move smoothly, accurately with repeatability.

If you want to play around finding lost steps later then have fun,

When Mach ( the controller ) is started it does not know where Machine coordinate 0,0,0 is so the user must  define it to the controller.
Normally 0,0,0 would have the table positioned  to the left and nearest the operator with Z raised. You would define that position as HOME / Referenced.
Home can be any where but the above is conventional. The controller now knows where the machines 0,0,0 is and any move away from that position would be positive X & Y . Soft limits restrict the axis movements.

When Mach is started the default Work / Fixture offset G54 is used, thus if there is no  Work /Fixture  offset then, Machine coordinate 0,0,0 = Part Coordinate 0,0,0.

So have read of the Manual or again watch the video, with the above explanation in mind, and know what each input for an axis in Homing & Soft limits defines to the controller.

There are programs, charts, lot's of info on selecting the correct feedrate based on the material / tool / etc.
May want to learn how to rather than using some speed that may be meaningless for your setup.
