When I go to the Dia. page all of the led's a lit.  When I press a limit-s, the leds go out.  When I do a ref all it goes through the switches.

The switches will activate by hand, and the software shows it triggered.  But when I jog the axis to the limitswitch, it will not activate until I reverse the jog direction and clear the limits arm.  What setting do I change to correct.

My machine is not cutting perfect circles. I don't think it is backlash. The steps per inch check out prettyclose, I have not use a mike to check  the distance, checking a inch of movement on X & Y with a ruler, it's on.  What else do I check?

Ok, but first I have to look up the pin layout on the connector.  I don't know just where pin 12 is.

Disconnect the p.p. cable from the computer, and ground the pin 12 to ground in the db-25 connector.  Is that right.
