If you disabel the z and x home switches in config, ports and pins, inputs. It should only home the y axis.

If all you can test with is Y, go in ports and pins, inputs and disabel your x and z home switches. Click on machine cord. then ref.all home. if it homes and zeros your y axis Machine dro, click machine dro again to display your work coord. (MACHINE COORD WILL BE RED AROUND THE EDGES WHEN THE DROS ARE SHOWING MACHINE COORD.) Now if you click on zero Y button beside Y DRO, your machine and work coord. should both be 0.

Sounds lke you may be picking up noise from somewhere to cause the Reset condition. Look in General config and try setting the debounce to 2000. Those are micro stepping drives. Try your steps per at 40,000. Set your step and direction pulses to 5 and give it a go.

PCs will do funny things with the pins on start up and shut down. Do you have a charge pump on the board you are using? You may want to do a search on Charge pump here and also look at some of the board makers sites for explanations.
