the input side is where it gets it signal from the printer port.
If it gets a signal on the input side say its wired to pin 1 on the bob.  That fires the relay which completes the circuit to your coolant pump

think of it as a light switch.  The center is the power coming in, and eith side is how it runs. Nomraly open or normally closed.

So say, you have 12v to the center lug.  Then another wire from NO to your device positive .  Then run your ground to its ground like normal.

The relay is nothing more then a light switch on either the positive or the negative line

get another bob a descent bob will take 3.3v and boost it to 5v.  Will make it easyier to wire it up.

also you may try turning off the viewport.  this is an issue with very large g codes that i have run in the past,  now its standard practice to always turn off the viewport before pressing GO

sounds as if you have something wired wrong on the hardware side...
Double check the wiring from the break out board to the stepper drive ect.

If its wired right the motor CANNOT move unless it gets a signal.

changing software is not going to solve anything if the hardware you have it on is faulty.
mach 3 is very very very stable.  I have been using it for years!  I have 6 cnc machines in my garage alone running on mach 3.

Everything from printer port operation to smooth stepper mills and lathes.  I even have mach 3 running from a acer netbook with a smooth stepper.  Get your computer lined out first and formost otherwise your not going to have luck with anything.
