You may have just re-invented the wheel but so what I think that is a brilliant suggestion.

(I have just made a minor repair to my mechanical jukebox and that has exactly the system you describe only it uses an optical switch & slotted disc on the stepper).

There are lots of things you can try but initially (assuming you are using the LPT parallel port for communication between the machine & PC).

Run the  DriverTest.exe (Mach3 folder) and see if you get good results (reasonably flat line).

Check that the LPT parallel port address (shown in Windows Device Manager) is the one you have entered in Mach Ports & Pins.

I don't know about G72 but Mach3 understands the Gcodes G68 & G69 just fine.

Before getting in too deep perhaps thoroughly check the mechanicals. Tightness or binding of the axis travel, looseness of a set / grub screw or motor / shaft / pulley coupling etc.

(It has probably happened to all of us at one time or another - what we thought was a tight coupling or grub screw was not quite tight enough).

Your last used .xml file will be in the C:\Mach3 folder of your old drive and it will be called <your profile>.xml (typically Mach3Mill.xml). Copy and paste this file into the C:\Mach3 folder of your new drive.

i have switched connection x with y from stepper motor to the physical driver and ZeroX started working good but ZeroY lost reference.

This would seem to me to indicate that the fault lies within that stepper motor driver. Check it's settings (in particular Motor Current) and also check if the settings within Mach3 are the same (in particular the step Active High/Low) for X and Y axes - if nothing can be found then perhaps consider replacement of this particular motor driver.
