Hi Jay,

Home / limit switches are generally 'normally closed contact' and wired in series - perhaps yours are wired differently ?
Sometimes mechanical switches go bad and tapping them gently with a screwdriver handle can reveal a problem.

In order to convert your .dxf drawings to Gcode some more information is required...

What thickness is the material ?
What diameter is your cutter ?
How deep do you want to cut per pass (depth of cut) ?
What feed-rate do you want to use ?
Are you working in Inches or Millimeters ?

If you put what you want to do into a macro then that can be called at startup by adding it to the Initialization String (Config. / General Config.  -  Startup Modals).

Regarding machine controllers...
There are all-in-one options but my preference would be Gecko G540 http://www.geckodrive.com/geckodrive-step-motor-drives/g540.html and a separate motion controller (Warp9, PMDX, etc.).
The Gecko website also has lots of useful information which may be of assistance to you.

Once you have your existing machine working in a satisfactory manner then consider building from scratch (or perhaps a kit) the type or design of machine which will meet your needs. My website may be of interest to show the route I followed.
