I have worked out the problems I was having and thought to share.  Leadshine was kind enough to draw out a wiring diagram which I will list below for others to use if need be in the here afters.

I assigned the E-stop proper to port 1 pin 15 as is standard.  The Z plate program I am using is the readily available variant from a google search.  The one problem I was having is that the z plate is shorted message.  This was corrected after putting in a small load on the lugs for input 1 via a meter and rerunning the program.  The Z program now run correctly even with the meter removed.  Hope this helps the next guy.

good day all,

    I have just got my system back online from upgrading the dreaded TB controller board to a ESS and MX4660 and I am now officially lost on the configurations.  Let me be clear everything is up and running and it's cutting right now as i type so that part is worked out.   I can't for the life of me figure out the limit switch setup.  I have my z probe in input 1 and gnd on the mx4660 and I get no triggers in mach 3.  I don't use micro switches any more but the auto z height was too tempting and now it's frustrating me in getting it set with these new components.  I am sure it's a simple fix for those that know but the instruction manual for the mx4660 is less than clear on this matter.   E-stop is shorted and is listed as port 1 pin 10 if that could be effecting things.
