I haven't used Mach3(just planning), but the G41/G42 command offset depends on the direction of travel to determine if it moves left or right. Think of your cutter being in front of you and you are following along behind it. If you use G41 the cutter will cut to the left of where it would cut without the G41. If you use G42 it will cut to the right of where it would cut without the G42.
In your program there are G2 and G3 commands. When you cut with a G42 and a G2 (clockwise circle) from the behind the cutter view point the tool offset will be to the inside of the circle. With a G42 and a G3 (counter clockwise) from the behind the cutter view the tool offset will be to the outside of the circle.
Have I made this as clear as mud?
In other words if the problem is starting when you switch from a G2 to a G3 command the above reason could cause it.
