General Mach Discussion / How to offset x axis

I am machining a guitar nut , the material is cut to the exact size I need, using v carve pro...the nut is held in a vise and I need to get the x axis lined up accurately, how do you use the machine offset to do this , trying to line up the vise that holds the nut at a perfect 90 degree angle to the y axis is difficult...hope this makes sense.
